The Church of Christ in Oak Harbor was established in 1954 when several Navy families living in Oak Harbor decided to form a congregation instead of driving into Mt. Vernon every week for worship services. The need for a local congregation to serve the community associated with the Naval Base on Whidbey Island fueled the desire to establish the Oak Harbor Church of Christ. In those early beginnings the church met in homes and later rented a former chicken coop as their meeting place.

In 1958 property was purchased along State Route 20 (where Arby's is currently located), and in 1961 that land was traded for a larger property just behind the commercial strip. This long strip of land along Koetje Street remains the current location of the church. The first building was constructed in 1962, a small, one-room meeting space which is now the church's kitchen and fellowship hall. Some members still refer to this as The Old Building.

In 1968 the current Auditorium was constructed, along with the south classroom wing in order to accommodate a growing congregation with young families. A wing of classrooms along the north side of the Auditorium was constructed several years later. In addition to more classrooms, the parking lot was constructed and the church purchased the adjacent lot and parsonage, extending the church's property to Easy Street.
